During the kick, R2 holds at the R-40,

Ruling: This is a PSK foul. If K accepts the penalty, it will be enforced from the end of the kick.

It seems as R gets a break since it is not enforced for the end of the run. I realize the rule

Look at it this way: the receiving team lost yards despite the foul. Even so, the penalty still moves the receiving team back even farther. So, they got no benefit by committing the foul, and, in fact, got punished for doing so.
It is equitable.

It's all about timing and what play did the foul happen in during the down.  There's many examples of that.  Such as:

QB drops back to pass and is grabbed by the facemask but keeps running.  He then throws a 40 yard completion.  Ruling: Facemask is enforced at the previous spot since it's a loose ball foul.  So, it's declined here.

In your play it happened during the kick, so we use the end of the kick as our basic spot reference point.

R really didn't get a break. In fact, if I'm K's coach, I'm taking the penalty, because I'm gonna push them back 5 more yards...
If per chance R had lost 10 or more yards, I'm gonna take the result of the play. Either way, R didn't benefit from the foul.
