saw a very interesting exchange between a head coach of a major NCAA football team and the H during a game.  I was right there charting fouls for the crew and saw the A player lining up in the slot clearly beyond the LOS.  The Head Coach of B was on the line and said to the H "he's on" like he knew he wasn't but it was ok and walked away.   To put this into context the game was not very close but still in the first half.  I saw another play where a defender was lined up in the neutral zone but that also was a no call.  Is there a philosophy on when to call lining up in the neutral zone and does each linesman have his/her own?

DOF or ENC are not fouls you want to call for slight or first time infractions. I've always warned player and coach of violations. If they continue then I may flag depending on the severity. Of course if someone is lined up ridiculously off side or encroaching then by all means call it. And if it's a blowout it's likely never to be called.
